Hoppus married Skye Everly on December 2, 2000. Hoppus met Everly at a rehearsal for the music video to the Blink-182 single "All the Small Things". According to a 2004 interview, Everly, who was then an MTV talent executive, initially said no to dating Hoppus: "Tom always used to embarrass me. Any girl he’d talk to, he’d say, 'Hey, you wanna go on a date with Mark?' He asked Skye, my wife, who looked at me and said 'No.' That’s how it all started." Two years later, Skye gave birth to their son, Jack Hoppus on August 5, 2002. The three are currently living in London, England. However, Hoppus announced on his blog that he planned to reside in the United Kingdom for one year only. After that he would return to the United States.

In 2008, Hoppus was vocal about his opposition to Proposition 8 in California and urged Californians to vote against the measure that would ban same-sex marriage. Hoppus explained that while he had never felt compelled to publicly voice his political beliefs, he believed that this issue was more about civil rights than about politics. He reiterated his strong support for gay rights in 2009 by stating, “My son asked me one time, ‘Some guys have girlfriends and some girls have boyfriends, but do boys sometimes have boyfriends?’ I said, ‘Yeah, all kinds of people love different kinds of people. And that’s the world we live in.’” Hoppus wrote an editorial for The Huffington Post in October 2009, discussing how quality health care to all of U.S. citizens would be beneficial and advocating health care reform. In a 2012 interview with NME, Hoppus stated that he prefers the healthcare system in the United Kingdom to his native U.S. He stated: "The waiting times here that I've experienced at the local clinics in the UK have been far shorter than the waiting times in the United States. We've been commenting to our friends that the US needs to look over here and take some cues." A 2000 Rolling Stone cover story describes Hoppus as believing in God and "praying every night"; aside from that one instance, Hoppus has never discussed his religious beliefs. Mark also claims to be a big fan of Chelsea F.C.
