Jacana station is located between Pascoe Vale Road and Electric Street, with station access from both via the station's footbridge at the Craigieburn end of the station.

The station consists of two platforms, in an island format, with a pebblemix building in the centre of the station. A large Metcard vending machine is located at the entrance to the platforms, which is able to dispense most ticketing options available and also accepts notes and coins.

The North East standard gauge line is to the west of the station, crossing the broad gauge suburban lines by a flyover at the Broadmeadows end of the station. The Albion-Jacana freight line joins the main suburban line after the flyover, and the Western Ring Road passes under the station via a short tunnel.

The station can be accessed from the Moonee Ponds Creek Trail by a tunnel under Pascoe Vale Road from Langton Street.
